I have two sizes of etched double arrows...
What size arrows went on which class of locos, or is there not any fixed rule for this?

IFAIR there were three different sizes of double arrow symbol (apart from the later 'large logo' arrows).

The double arrow was available in 1' 6", 2' 0" and 2' 6" (in 'N' scale that would be 3mm, 4mm and 5mm) - whether this appies to width or height is not specified, the other dimension would be scaled appropriately.
In general terms, the larger the loco, the larger the arrows applied. So the smallest went on shunters, etc; the medium size on 25s, 31s, 33s, etc; and the larger ones on the 40s, 50s, and 55s. One exception was the class 47, which initially had the large size applied but TPTB decided that it looked too large, so they decreed that the medium size logo would be used on the 47s.

the upshot of this is I need to put large double arrows on my class 60 and use the smaller ones on another smaller loco, I don't really have anything suitable at present, but maybe the new class 31...

Depends on era and livery
From your subsequent reply it appears to the Sectorisation
The smaller logo goes with InterCity Mainline livery (opposite end from loco number)
The larger logo goes with Parcels livery (opposite end from loco number), and the subsequent RES livery, and Triple Grey livyer (underneath loco number, with optional depot plaque)
